METHOD Comparative modeling was used to predict the structure of T0069. 
METHOD A database search of homologous sequences identified several potential 
METHOD template structures from the lectin family.  1hup was selected as  
METHOD the template for T0069 based on sequence identity and quality of the 
METHOD crystal structure.

METHOD Sequence alignments were generated using CLUSTAL (Higgins & Sharp, Gene, 
METHOD 73:237-244 1988) and AMPS (Barton, Methods in Enzymology 183:403-428  
METHOD 1990).  Potential alignments were assessed based on several criteria, 
METHOD including: 
METHOD (1)  Conservation of active site regions (as described in the scientific 
METHOD      literature) 
METHOD (2)  Conservation of residues that are conserved throughout the sequence 
METHOD      family 
METHOD (3)  Conservation of glycine residues in disallowed phi/psi regions 
METHOD (4)  Conservation of cis Prolines 
METHOD (5)  Conservation of Cys residues that form disulfide bonds 
METHOD (6)  Logical placement of insertions and deletions 
METHOD  
METHOD Based on the description in the scientific literature of the function 
METHOD of T0069, the N-terminal portion of this molecule is a helix that points 
METHOD away from the globular portion of the molecule.  Because it is  
METHOD impossible to predict what the crystal packing forces will do to the 
METHOD conformation of this portion of the molecule, we have omitted it from 
METHOD our model, and begin in the globular domain at residue 43. 
METHOD  
METHOD The overall sequence identity of between T0069 and template 1hup in 
METHOD our alignment is 35%.  The percent identity in the portion of the    
METHOD molecule that is submitted is 40%.  The side chain conformations of 
METHOD most conserved residues in the interior of the protein were maintained 
METHOD from the template.  Graph method (Samudrala and Moult, JMB  
METHOD 279:287-302 1998) was used to refine the sidechains of nonconserved 
METHOD residues. Computation limitation made it necessary to divide these 
METHOD residues into 3 groups. Each group contains 7 to 9 residues; each  
METHOD residue has up to 6 rotamers ( Samudrala and Moult, Prot. Engg. 
METHOD in press). The sidechain conformations in each group were optimized by  
METHOD the graph method against the background of the current model. The 100  
METHOD best scoring cliques were selected and reevaluated with the knowledge 
METHOD based potential (Samudrala and Moult, JMB, 1998, 275, 895-916). The  
METHOD conformation of the sidechain from the best scoring cliques was then 
METHOD incorporated into the model. 
METHOD  
METHOD The alignment indicates an insertion of three residues relative to the  
METHOD template at positions 85-87, and an insertion of two residues at  
METHOD positions 125-126.  The region containing residues 83-88 and the region 
METHOD containing residues 124-129 were therefore treated as "loops" and rebuilt 
METHOD ab initio.  The second loop (res 124-129) is especially interesting 
METHOD because it likely contains residues that could participate in the binding  
METHOD of sugar molecules, similar to the pdb structures of 3kmb and 2msb. 
METHOD The loops containing these insertions were constructed using the  
METHOD loop-building package, described below. 
METHOD  
METHOD Loop-Building Method: 
METHOD All mainchain regions were built by searching a database of mainchain 
METHOD regions using distance constraints from the template structure  
METHOD (Pederson et al, Immunomethods, 1:126-136 1992).  The matching main- 
METHOD chain regions were positioned in the model structure using the method 
METHOD of Martin et al (PNAS, 86;9268-9272 1989) and energy minimized to  
METHOD maintain the covalent structure.  The graph method (Samudrala and Moult,  
METHOD JMB 279:287-302 1998) was used to determine the best combination of  
METHOD side chain conformations on each loop backbone, and to determine the  
METHOD fittest one.  For each loop backbone conformation, upto six side chain  
METHOD conformations were selected for each residue (Samudrala and Moult,  
METHOD Prot. Eng. In press).  A graph was built with these conformations as  
METHOD nodes, and with one node for each residue in the rest of the protein.  
METHOD The 100 best scoring cliques in the graph were identitied, and the  
METHOD corresponding coordinates evaluated with the knowledge based potential  
METHOD (Samudarala and Moult, JMB 275:895-916 1998).  The best score out of the 
METHOD 100 for each loop conformation were saved. The fittest loop backbones  
METHOD were taken to be those with the best overall scores.

METHOD The structure was assessed using in-house software to check for cavities 
METHOD within the interior of the structure, unfavorable electrostatic  
METHOD interactions, and exposed nonpolar surface.  The model was also assessed 
METHOD using PROCHECK (Laskowski et al, Journal of Applied Crystallography, 
METHOD 26:283-291 1993).
