METHOD The threading process consists of five steps: 
METHOD 1) All sequences related to T0045 in NCBI nr database using fasta3 and 0.01 cut  
METHOD    off. T0045 is a hypothetical protein. There is some indication that it might  
METHOD    funtion as transcription regulator.  
METHOD 2) All found sequences were submited to PHD. 
METHOD 3) Run threaderII on all T0045 related sequences with PHD ss gap penalty mask. 
METHOD 4) Check top 20 hits for folds with similar function and good ss fit. 
METHOD    Output from all threader runs was collected and sorted by  
METHOD    column number 13. Top 20 hits were analyzed. Hit number 4 on  
METHOD    list is transcription regulator 1etc with good ss fit.  
METHOD 5) Alignment between 1etc and T0045 using clustal profile algorithm.  
METHOD    We build a family of sequence around 1etc and aligned  
METHOD    it to T0045 family. Two possible alignments were found.  
METHOD    Models were checked with prosa using CB residue potential.
