METHOD  
METHOD A PSI-BLAST search was carried out on the PDB using the NCBI www server 
METHOD with default parameters. The initial BLAST run detected two nitrate  
METHOD reductase entries (1cnf and 1cne) with an e-value of 2e-04. These are 
METHOD known homologues (FEBS letter 1992, 302:247-52) and another homologue, 
METHOD cytochrome b5 reductase (1ndh) was found below threshold with an e-value 
METHOD of 0.10. These three entries were used for the first iteration of the  
METHOD PSI-BLAST search. After three iterations, it converged with 14 entries, all 
METHOD adopting the same fold and performing similar catalytic reactions. The list 
METHOD was compared with the proteins discussed in the reference cited above and 
METHOD also with the SCOP entry of ferredoxin reductase (FNR)-like superfamily. The 
METHOD following eight representative structures were selected based on the  
METHOD resolution of the structure (1que, 1fnb, 1amo_A, 1a8p, 1fdr, 1ndh, 2cnd and 
METHOD 2pia). 
METHOD  
METHOD A structure-based alignment of the members of FNR-like superfamily was  
METHOD generated using COMPARER. The target sequence was added using the profile  
METHOD alignment option of CLUSTALW. The sequence of the flavohemoglobin from 
METHOD Alcaligenes eutrophus was also added, the structure of which had been  
METHOD determined (EMBO J. 1995, 14:6067-77) but no coordinates were available in 
METHOD the PDB. The alignment, with eight known structures and two sequences, was 
METHOD formated by JOY and examined by eye. This inspection suggested that, although 
METHOD pairwise percentage identities between the target and homologues are all below 
METHOD 18, three of the homologues with known structure were closest to the target. 
METHOD These three (1ndh, 2cnd and 2pia) were used for the subsequent analysis. 
METHOD  
METHOD The alignment of the three structures to the target sequence was optimized by 
METHOD hand, mainly at gap positions. The CHECK_ALIGNMENT facility of MODELLER4 was 
METHOD used to guide this step. From this initial sequence-structure alignment, three 
METHOD more alignments were generated, each of which contained a fewer number of 
METHOD template structures. These alignments were used as the input to MODELLER4 runs. 
METHOD  
METHOD Models produced by MODELLER4 were evaluated using PROSAII, Verify3D on the 
METHOD UCLA-DOE server and PROCHECK. Two best-quality models were designated MODELS 
METHOD 1 and 2 and will be described bellow. Details of the procedures for generating 
METHOD the other models will be described in the corresponding coordinate files.

METHOD MODEL 4 was produced using only two template structures, 2cnd and 2pia. 
METHOD The corresponding sequences were taken from the initial alignment of the  
METHOD three structures mentioned above, and the new alignment was further  
METHOD adjusted by hand. Starting from a randomly generated initial model, 
METHOD MODELLER4 produced three models with only rough optimization (run parameter 
METHOD MD_LEVEL was set to 'refine1' - very fast MD annealing). The best of the  
METHOD three was selected, the coordinates of which are given below.
