PFRMAT TS TARGET X0953s1 AUTHOR 6355-2125-1751 METHOD The structure was predicted using our ab-initio hierarchical approach METHOD described in ref. 1, in which an extensive conformational search is METHOD carried out in a united-residue approximation by means of multiplexing METHOD replica exchage molecular dynamics (MREMD) with a log-likelihood term METHOD corresponding to the restraints from the small x-ray scattering (SAXS) METHOD measurements [2] and a Markovian-chain-like potential to include the METHOD crosslink information, followed by selection of the most probable clusters METHOD of geometrically similar conformations and the conversion of the METHOD alpha-carbon trace of the most probable structure of each cluster to METHOD a full-atom chain by using the PULCHRA [3] and SCWRL [4] algorithms. METHOD Both SAXS and crosslink experimental data were used in simulations. METHOD The new version of UNRES force field with torsional and METHOD correlation potentials derived rigorously in our recent work [5], which METHOD depend on both virtual-bond and virtual-bond-dihedral angles (consistent METHOD with the statistics derived from the PDB), which was calibrated by using METHOD the new maximum-likelihood optimization procedure developed in our METHOD laboratory [6] was used.
