PFRMAT TS TARGET T1008 AUTHOR 9547-3291-3719 METHOD Ab-initio predictions were performed using classic MD simulations. METHOD Simulations were performed with ACEMD using CHARMM22* forcefield. METHOD An Adaptive sampling scheme was used to simulate the targets, METHOD and the contacts predicted by the RaptorX contant prediction server METHOD were used to rank the respawning conformations. Trajectory analysis METHOD was done with Markov State Models using HTMD software, featurizing METHOD atomic coordinates with residue contacts and using tICA for dimensionality METHOD reduction. tICA space coordinates were clustered using KMeans, and the METHOD transition probability matrix was estimated from the cluster space. METHOD The MSM's microstes were coarse-grained into 4 major macrostates, and METHOD conformations were sampled from the most stable macrostate.
