PFRMAT TS TARGET S0953s1 AUTHOR 4972-1742-8583 METHOD The structure was predicted using our ab-initio hierarchical approach METHOD described in ref. 1, in which an extensive conformational search is METHOD carried out in a united-residue approximation by means of multiplexing METHOD replica exchage molecular dynamics (MREMD), with a log-likelihood term METHOD corresponding to the restraints from the small x-ray scattering (SAXS) METHOD measurements [2], followed by selection of the METHOD most probable clusters of geometrically similar conformations and the METHOD conversion of the alpha-carbon trace of the most probable structure of METHOD each cluster to a full-atom chain by using the PULCHRA [3] and SCWRL [4] METHOD algorithms. The new version of UNRES force field with torsional and METHOD correlation potentials derived rigorously in our recent work [5], which METHOD depend on both virtual-bond and virtual-bond-dihedral angles (consistent METHOD with the statistics derived from the PDB), which was calibrated by using METHOD the new maximum-likelihood optimization procedure developed in our METHOD laboratory [6] was used. METHOD The conformational search was restrained by CB tertiary contacts predicted METHOD based on homology templates [7,8].
