PFRMAT TS TARGET S0953s1 AUTHOR 0265-7299-8583 METHOD The structure was predicted using our template-assisted hierarchical METHOD approach described in ref. 1, in which an extensive conformational METHOD search is carried out with the use of the physics-based UNRES force field METHOD developed in our laboratory restrained by distances and angles derived METHOD from the consensus fragments of the knowledge-based models (i.e., the METHOD fragments that share a similar structure in all selected models) of METHOD a given target and the Dynamic Fragment Assembly (DFA) pseudopotentials METHOD [2]. The multiplexed replica exchage molecular dynamics (MREMD) is used METHOD to perform the search. The search is followed by selection of the most METHOD probable clusters of geometrically similar conformations and the METHOD conversion of the alpha-carbon trace of the most probable structure of METHOD each cluster to a full-atom chain using the PULCHRA [3] and SCWRL [4] METHOD algorithms.
