SEQALN  Sequences from all relevant phosphotransferase structures in the Brookhaven
SEQALN  database were aligned using PROGRAM CLUSTALV with default parameters (Higgins, D.G., 
SEQALN  Bleasby, A.J. and Fuchs, R. (1992) Comput. Applic. Biosci. 8, 189-191.).  
SEQALN  This multiple alignment was ajusted manually using a structural superposition 
SEQALN  of all structures, PROGRAM MULSTR, a local program based on the work of
SEQALN  Taylor and Orengo (Taylor, W.R. & Orengo, C.A. (1989) 208, 1-22), and 
SEQALN  secondary strucure assignments as guides.
REMARK                 CORE CHOICE METHODS
COREBD  Co-ordinates  The parent structures, 1GPR and 1F3G, were chosen because of
COREBD                their relatively high sequence ID with the target, 43% & 36%,
COREBD                plus their good resolution, 1.9 & 2.1 Angstroms, compared with
COREBD                the other possible parents.
COREBD                Although the parent, 1GPR, has the highest sequence similarity
COREBD                and resolution, the N- and C- terminal strands do not hydrogen
COREBD                bond together as they do for the other possible templates such
COREBD                as 1F3G.  We feel that because the target sequence has similar
COREBD                hydrophobic residues in the N- and C- terminus regions to 
COREBD                the parent, 1F3G, that it probably has a similar packing
COREBD                of N- and C- terminal strands.  We therefore decided to construct
COREBD                a hybrid template from the two parent structures.  The crossover
COREBD                points between the two parents is indicated in the assignment section.                              
COREBD  Core regions from the two parent structure were chosen based upon conserved
COREBD  backbone hydrogen bonding networks and sequence similarities within the
COREBD  multiple alignment.
REMARK               LOOP BUILDING METHODS
LOOPBD  SEARCH-NONREDUNDANT Fragments to join parent junctions smoothly and insertions/deletions
LOOPBD                      were selected from a nonredundant 299 protein chain library
LOOPBD                      (sequence similarity of less than 25%, R-factor <= 2.5). The loops
LOOPBD                      selected were chosen on the basis of good sequence similarity with

SIDEBD  TRACE  rotamers assigned by tracing the path of the old side chain.
SIDEBD         For the building as many bond lengths, angles and torsion angles are taken
SIDEBD         from the old side chain that are compatible with the new side chain.  
SIDEBD         Additional internal coordinates to complete the side chain are taken 
SIDEBD         from the secondary structure dependant rotamer library (McGregor, M.J.,

SIDEBD  MULTI  After the replacement of all side chains and the assigment of a single
SIDEBD         conformer for each, TRACE, this parent conformer plus conformers from a side 
SIDEBD         chain rotamer library are built at each residue position. Each conformer
SIDEBD         feels the average environment due to conformers of other residues weighted
SIDEBD         by their respective probabilities. The conformational probability matrix is 
SIDEBD         iteratively refined to give resultant probabilities for the conformers
SIDEBD         of each residue (Koehl P. & Delarue M. (1994) J. Mol. Biol. 239, 249-275.). 
SIDEBD         The highest probability rotomer was chosen to give the model MULTI. 
SIDEBD         In an extension of the above, the algorithm includes the mean field of the 
SIDEBD         solvent acting at the conformer (Jackson, R.M. and Sternberg, M.J.E. 
SIDEBD         manuscript in preperation). 50% of side chains conformers from TRACE were 
SIDEBD         retained by the algorithm.
SIDEBD  REVERT After completing TRACE and MULTI algorithms, the selected confomers were
SIDEBD         inspected visually to check that all confomers look sensible.  If not then
SIDEBD         the side chain confomer from just the first stage in the side chain
SIDEBD         replacement mechanism, TRACE,  is used.  Only a few confomers needed to
SIDEBD         revert back to TRACE and these were usually polar residues involved in
SIDEBD         conserved hydrogen bonding interactions.
REMARK                REFINEMENT METHOD
REFINE  To remove the small number of steric clashes remaining in the model 50 steps of
REFINE  steepest descents were run using the PROGRAM CHARM (CHARM software version 3.3
REFINE (1992) Molecular Simulations Inc. 200 Fifth Avenue, Waltham, MA 02154.).
ERROR   PROCHECK (Laskowski R. A, MacArthur M W, Moss D S & Thornton J M (1993) J. Appl.
ERROR   Cryst., 26, 283-291.).  The stereochemical quality of the model is no worse 
ERROR   than that for the parents, 1GPR & 1F3G, or any other relavant phosphotransferase 
ERROR   structure in the Brookhaven database.
ERROR   Error estimates, in Angstroms, were made from the superposition of all 
ERROR   relavant phosphotransferase structures in the Brookhaven database.  The spread 
ERROR   of equivalent backbone and side chain atomic positions were measured.
MISCEL  It will be interested to see if the hybrid template idea does produce a more accurate
MISCEL  model than modeling from just a single parent such as, 1GPR, as others may have done.
MISCEL  We are atempting to automate the modelling as much as possible. However, we find 
MISCEL  manual intervention still to be essential particularly for sequence alignments, 
MISCEL  fragment selection and checking side chain rotomer selection.
MISCEL  We have submitted four set of coordinates.
MISCEL (1) Model with side chains replaced with TRACE.
MISCEL (2) Model with side chains positions optimised by MULTI.
MISCEL (3) Model with some side chains repositioned back to those initially found by TRACE.
MISCEL (4) Complete model after 50 steps of steepest descents energy minimisation.
MISCEL Our final answer is model 4.  Evaluation of our models can be used to address 
MISCEL the following questions:
MISCEL  (1) Does a combination of manual intervention and algorithms yield a better 
MISCEL      model than a fully automated approach. 
MISCEL  (2) Does the multi-copy algorithm for side chain placement improve the model?  
MISCEL  (3) Does additional manual intervention improve side chain modelling? 
MISCEL  (4) Does a limited energy minimization improve the model?
